The goal from home striker Finbongasson forced extra time but it was the visitors who got the all-important second goal through Marcel Halstenberg just before the end of extra time.
Halstenberg scored from the spot to give RB Leipzig a 2-1 win after extra time.
Timo Werner played 84 minutes before he was subbed off for Austrian international player Stefan Ilsanker.
Werner has been linked with a move to the Premier League.
Leaders Liverpool are keen on a summer move for him, though they are expected to face threat from Germany in their quest to sign him.
